One theory I have is that Sin Eaters can be "created". We know that the Allagans were able to create artificial Voidsent. While the exact mechanics of how they did this are never explained, I personally like to imagine that they somehow harnessed Darkness itself and channeled it into a creature until it turned. The Amdapori could have done similar experiments, except involving Light, and thus created artificial Sin Eaters. The creatures turned out to be too unruly to deal with, and so Golems in their likeness were created for practicality's sake.

Ah, but where from? That's one of the big questions; to our knowledge, the First is the only Shard to have even come close to Flooding with Light, and the Thirteenth is the only one to have suffered a complete Flood of any kind. That's the big thrust of the discussion, here - is there a Light-Flooded Shard we do not know about? Or can Sin Eaters appear from some other origin?
