I support the idea of Shinryu, just from the fact that you can't have one without the other, in Final Fantasy games with the exception of XIII-2 (iirc didn't do all DLC) and Mobius those two have always been ying and yang.
Also since this game is 95% homages to other Final Fantasy games I doubt they'd do a disservice of having those two never interact.

They're both in FFXI, the other MMO, and don't interact (completely different expansions/eras/dimensions). But yeah I think FFXIV is much more about fanservice, so I don't dispute your point.
Do Omega and Shinryu ever truly interact with each other in most of the games? Yes there is mentions and many times when one appears the other isn't long away, but I honestly don't remember ever seeing them actually fight each other.
I am not saying Shinryu won't make an appearance, just not yet. If Shinryu turns up it will be in the Bend of Time, the raid that focuses on Omega, not a short story trial on the end of 3.5's story.
I think this primal will be why we wake up omega and will be short lived. Omega will either then fall into someone else's hands or follow its own programing and head off somewhere. In either case we would have to track it down. Its way to powerful to leave alone.
This primal will serve two purposes. One will be to force us to wake up Omega. The other will be to show unquestioningly that its doesn't take a Beast Tribe to make a primal which, if the Scions are right, might sway public opinion in Garlemald to allow more extreme methods. I think Zenos is going to use what is going on here to justify whatever he has planned.
One possibility is that we wont see the primal immediatly. Omega will pop up, eat the cocoon. And then as the second final boss of the bend of time, omega will be defeated and burb out a heavily weakened rhalgr, ready for a beating as last boss.
This will give us time to speculate for over a year (devs loves us speculating) and would give a reason for why we couldnt even contest the primal at spawn but after 1.5 years of having aether sapped by omega we will.
On the topic of needing the faith and worship of followers to sustain him/her/it, let's not forget that every Primal has a powerful tool in their kit for securing this, even if no worshipers exist: Tempering. There's nothing in the game that implies that Primals instantly go poof once their last worshiper dies or loses faith. They may well have plenty of time to wander around and collect followers.
Sadly, as much as I, too, would like to see an epically climactic battle to end the expansion, SE isn't going to do anything that might hamper sales of their next expansion. They want ALL current players to be able to complete the Main Scenario. The best we can hope for is that they allow the final battle to have teeth for a little while before they nerf it into the floor in order to allow the lowest common denominator to pass it without too much trouble.
I'm a bit surprised they haven't nerfed Nidhogg, to be honest - that fight is part of the Main Scenario and can still be rough if a lot of newbies are involved (particularly if one of them is a Healer). Of course, Nidhogg HAS gone through the "natural" nerfing progress caused by higher gear ilvls and the addition of Echo. Perhaps SE felt that was enough.

2 points during Ilberts summoning seems to be important:
- a new god: so the result will be something completely new and what the Ascians wanted to get durin the WoD storyline. Rhalgr should be out by this as he is not "new".
- a god that don't need prayers at all
It also seems that the massacre was part of the summoning. So maybe it can give us a hint. Did you notice the "Answers" melody during the summoning?
Ilberd very specifically says he will "become a demon" which implies he either intends to become a primal as Louisoix became Phoenix, or he plans to act as host to a primal as Ysayle and Thordan did. In either case there is heavy implication that Ilberd is not entirely dead. This may explain the two human feet we can see within the closing Dalamud.
As for the prayers, I'm still not entirely sure what's going on there. It's possible that Elidibus taught Ilberd a new summoning technique. We've seen the beast tribes summon via ritual sacrifice before to amplify the strength of the primal so it may be something along those lines.
My current wild theory:
There's also the fact that Ilberd seemed to be emulating the events of the Calamity that led to the birth of Phoenix. When Louisoix became Phoenix he essentially hijacked the aether that was intended for the summoning of the Twelve. There was a faith component, but it was undirected: the people saw the Twelve failed them and desperately cried out for anything to save them. It was Louisoix who chose to take those elements and become what Eorzea was crying out for. It may be possible that Ilberd has somehow hijacked a summoning of Rhalgr to become a new primal himself.
