    2. Doma was invaded and under occupation for long, but the fact that Eorzea have resist to the empire, they decide to rebel and go at war against the empire. no spies involved into this, the story of the defeat (actually the three defeat of the empire) did boost them to attack... it's you that make it look like they have send spy and stuff like this. nothing said in this sense in the story.
    3. exept here, it's included directly to the story, the 2.2 it's simply the big announce of the ninja coming. you can ignore it, but that how they have done it, that not a small trailer that have show it, it's directly in the action and talk of the quest line.

or B: Yugiri had to make believe she knew nothing of the Rogue battle style or it would show they had been spying on Eorzea.

There is probably a ton of options like mine and yours, all of which will have a weird vibe, but this is something that comes with the MMO territory. Although thinking about it more, I'm starting to believe this is the correct way for SE to go, locking this content behind story progression might not be the best idea from a business standpoint.
all this part will retcon all that was said in the 2.1 and 2.2 story line. Yugiri clearly states that she will take care of the dojo and secondary she is really surprise to see a similar fighting style that how thancred have open up about the thief guild.

You either didn't read that at all or chose to ignore it. Both instances i laid out clearly explained Yugiris actions, either she wasn't involved and really didn't know about the Rogue guild, or she knew but had to act like she didn't as to not allow the Eorzeans to find out they had been spied on, ruining negotiations with Eorzea.

And I'm pretty damn sure they would have some spies lurking around, the nation practices Ninjitsu, a fighting style specifically designed for scouting and stealth missions. Any information that could be gathered whether on the Garleans or on neighbouring nations would be of use to the Domans in any battle. Especially the fact that the scouts in the doman army would be trained as scouts and wouldn't be of much use on the frontlines, instead they would be sent out to gather in information they can to help the main battle regiment.

EDIT: Should also add on the point about her setting up the dojo, this may not mean we will make use of that dojo, the Rogue guild is already established so you will get your class there. But every other job has involved talking to one person, not a guild leader, usually an individual who has some connection to the job you are learning. This could mean we use a different doman to get the job information and Yugiri could be busy teaching the general public her fighting style.

Maybe she doesn't even teach any Ninjitsu, and we learn this from our secondary source, giving us an ability to set us apart from those taught at the dojo.

    Her exact words were
"And so you have developed fighting techniques suited to this purpose. I see. Know that the practitioners of my art, too, are denizens of shadow. 'Tis in stealth that our strength lies. There is much we might learn from one another, I think."
    and later she states,
"I shall remain with these people for a time, that I might study their ways."
You are taking the "There is much we might learn from one another, I think" and turning that into her opening up a Dojo, which given that Jobs in this game don't have headquarters/guilds is even more implausible.
    2. As to the presence of Doman spies. Read closely and do a better job at it. At no point, did I say "There are secretly domans in the storyline" I stated that if SE wanted to place them in some little hamlet, they could easily. We haven't taken some inventory of everybody in Eorzea. There could be people around that have stories that we have yet to learn. It's easy for SE to place a side story that occurs while the main story happens.
    3. Yugiri/Thancred was a tease of the fighting style. Not once does she mention Ninja or the art of being one. Main storyline NPCs have not had anything to do with the job quests.

We could go back and forth, but what's the point. At some point, they will make a decision on 2.4 and one of use will get to smugly say "I told you so". Good luck on your Dojo
