1. The Rogue's guild by it's official description has already been retconned into the story. It's not going to be some dojo formed because Yugiri came. This dojo stuff is just conjecture.
2. During the main story, Doma was under an occupation and not at war with the Garleans. The War broke out after the main story/defeat of Gaius when the Emperor died and the Domans thought it best to use the chaos over who would rule the Garlean Empire as an opportunity to rebel. At that point, between 2.0 -2.2, they attempt to fight back and are crushed and forced to flee. Doman spies/rebels witnessing the defeat of the Garleans in Eorzea/training in the shadows is entirely possible and would provide some more reasons for them to truly rebel.
3. The game rarely cares about what you are doing openly. Your job story has been, for the most part, independent of the main story. Whether you are the all mighty Dragoon or wielding the powers of the primals, makes little difference in the main story. You are treated as an adventurer with skills, no more no less.


As to all this XI second/advanced job nonsense, I say go play XI again. You just needed to be level 30 and then complete a quest. They didn't gate you beyond weeks of story. Sure, you couldn't unlock nin/sam until you went to Kazham, but you could buy the pass. The only gating factor was travel and whether or not you had unlocked the expansion zone, something that didn't require you to defeat the arch duke or the shadowlord.
