Gaius only knew van Darnus wanted to carry on with the "Meteor Project," ala have it come crashing down on Eorzea. Turns out Dalamud (the target of the project) was a prison for Bahamut. Nael van Darnus definitely changed as he began to get closer to his goal. We don't know if even Van Darnus knew what was inside Dalamud, but he was definitely influenced by either Bahamut or the aether-aura of Dalamud (which was probably Bahamut's doing).

Gaius van Baelsar may have assumed that Dalamud was more than just a moon, but I doubt he ultimately knew it was Bahamut. And since he wears a mask, we can't really tell if he was shocked to see Bahamut as he watched from his airship. But he was definitely curious..surprised he didn't take advantage of the chaos to ensure the destruction of most of the Eorzean Alliance, most Legatus surely would have.
