Her mindset was warped by her own hatred. Considering how Lyon basically put on that fake act to get us to her, I have a feeling that Menenius and Lyon both had absolute disdain for her actions and wanted to get rid of her because of them.

Menenius is loyal to Noah to a fault, to where anything that could endanger Noah's vision must be gotten rid of, and a loose cannon like Misija is definitely somebody he'd see as a threat. Lyon as we know, LOVES battle, and would despise Misija's actions because she's slaughtering people without a fight, tempering them without overpowering them. Noah himself likely would have been enraged by Misija's actions, as he wants a nation where people are treated as equals, and Misija spat in the face of that.
