Think of the guilds as similar to unions. If the government decides to exile or arrest you for any reason, the work unions can't do much to really stop them.

I would say the above is the shorthanded version of the power struggle in Ul'dah, the Syndicate has the power but the Sultana was the one with all the political power, removing her from position and of course controlling the forces of the Brass Blades and the Crystal Braves gives the Syndicate a scary amount of power to work with. Even if people within the BB and CB and the guilds and the people believe in the hero there is this to consider.
100k, let's say that's the number of people in the Brass Blades and Crystal Braves, say 25k of them are corrupt, the one with power, even if 75k of them believe in you, don't believe in what they are doing, they have to follow the orders of their peers and act in their interest because they have their own lives to worry about. It's a harsh truth but it is something to remember, even though the CS doesn't show thousands of soldiers going after you the reality is that's how many there are, it just isn't always easy to max out the character limit and showcase such an effort in a situation like that.
