    The cutscene around Thaliak's mark essentially says that while their shapes and locations may change, their role doesn't. It's completely possible that just meant that it remains the same rock no matter how man shapes or shifts it, but I kinda took it to mean that the rocks themselves move and shapeshift of their own volition sometimes. It'd explain Menphina's symbol changing to include Dalamud. (EDIT: Also, you can't tell me NOBODY'S tried to take Halone's Mark and turn it into an altar in an Ishgardian cathedral or something; this would explain why they all seem so natural.)

    I believe there's more than one of those marks that moved from now-nonexistent zones. If we assume that the rocks really do move by themselves, it would actually make some amount of sense that they moved themselves into more accessible areas, since part of their job is to be something of a connecting point between the Twelve and mankind. It probably wouldn't do for Byregot's mark to be off in a part of the Shroud nobody can actually get to.
