The money they earn DOES fund the core aspects. But there's something you need to realize.

Housing is not a Core Aspect to Square Enix.

The Core Aspects are the dungeons, story, raids (Both normal and alliance. Even more-so if it's a sponsored raid-set, a la Nier) world-building and such. Housing and the infamous Manderville questline (Which is a fan favorite.) Are all side-line content that they will get to, once they can relieve resources from other areas. Given how long it took them to make the Firmament and talk about 'potentially' upgrading wards and districts, you can imagine that is quite rare.

Even with all of that done, most of the money they 'earn' go to upgrading software, hardware, paying workers and the VAs, which I imagine are quite steep amounts of money taken out of their profits. While I imagine SE isn't working on a razor-thin wire, they cannot simply just hire more people to give every faucet the same resources as the MSQ. that would be suicide for the company.

There's a lot of logistical hoops they have to jump through and that costs an ever-increasing amount of capital to do, as people get more and more greedy. COVID and the current shortage (and subsequent gouging of computer parts) are definitely not helping keeping prices lower.
