So far as I've seen, no. You can get them close, but not perfectly synced unless you have a second person.

Given the story behind the music boxes (a la the quest), there's something romantic about it being that way, though.

I understand that, but it's kinda silly to allow access to your house just for the sake of playing both music box simultaneously, not to mentioned that isn't even an option if the pair of awesome (like my case) are placed in an apartment/fc room instead.
