Might have something to do with the fact that their resources are stretched thin monitoring the Garleans and fighting off Beast tribes. The attack on Praetorium was to stop Ultima Weapon, which was already up and functioning. Omega Weapon is not functioning, it does not require the same response, especially if directly responding to it would leave them open to attack from elsewhere. Quelling a potential threat does not require the same response that replying to an ultimatum did...

Then you handle it as a story quest with a full party duty. They send us to do their dirty work all the time. Having an equally scarce resource (competent adventurers) killing each other over a barren pile of rock makes no sense.
