Rogues doesn't come from Doma...
I was looking at it from the Ninja perspective, as a very quick crappy idea of a way around the paradox. (something i tried to add but the character limit wouldn't let me)
My point on that being you can't gate one or the other off, and if you want to keep it faithful to the lore but at the same time allow to be open from the get go you need to use a method that involves meeting the ninjas before they are around. ala time travel. (infact screw that, time travel is not needed see below idea)
but let me rejig my crappy side step idea;
start the game as a Doman sent to the Rogue guild to see the differences between the Eorzean and Doman styles. For "plot related reason" Yugiri wants you to arrive before her and gather this information, once you have learnt all you can you start sending that info to the Doman Ninjas (guild being an instanced area out of Eorzea).
Just saying there is some crappy cop out ways of side stepping the lore issue.

Another possibility is to alter dialogue options for players who have unlocked ROG/NIN before they reach that point in the storyline. It wouldn't take much; just something along the lines of, "I've never seen that style of fighting!" to "You fight much like <your name here>!" and "I will teach you" to "I will join others in teaching you".
I make no predictions about what SE will choose to do; making the class inaccessible until that point in the storyline would be the easy method, so I find it more likely, but who knows? SE may surprise us and integrate ROG in such a way that it could be a starting class, and NIN accessible as a job before that point in the storyline.
That couldn't work, yugiri didn't know about this guild before, what could happen is that the ninja isn't a domian refugee that would solve the problem, that would make the quests of 2.4 a little weird but wouldn't cause paradoxes.start the game as a Doman sent to the Rogue guild to see the differences between the Eorzean and Doman styles. The Ninja trainer could be a Doman refugee that arrived earlier before the big blow up in Doma. They were under a Garlean occupation before the refugees rebelled, so it wouldn't be a stretch to say that there was a hidden sect in Eorzea fighting back against the Garleans much like the Ala Mihgans. As to why there would be no mention of them before 2.4, meh they would be very bad ninjas if people had a clue as to what they were doing. Rogue also has a shroud of secrecy that makes saying "They were hidden in the shadows" a viable thing to say.
Then again, if SMN/SCH storylines showed anything, you just need a couple of eager researchers and some "allagan" artifacts to teach a job.
Well it A: wouldn't have to be Yugiri but instead be someone else from Doma, maybe a Danzo type figure who you ultimately end up turning on (obligitory Naruto Reference), this idea keeps the fighting style out of Eorzea but allows a reason for knowing how to gain access to the Rogue guild.
or B: Yugiri had to make believe she knew nothing of the Rogue battle style or it would show they had been spying on Eorzea.
There is probably a ton of options like mine and yours, all of which will have a weird vibe, but this is something that comes with the MMO territory. Although thinking about it more, I'm starting to believe this is the correct way for SE to go, locking this content behind story progression might not be the best idea from a business standpoint.

you really think they will retcon most of the 2.1-2.2 story and make something overcomplicate like this when it's much easier to make the player do the story quest until 2.2 (maybe even 2.4)
a lot of you seems to forget an important point, the level 50 will not be the max level for very long... they will add new level, new story quest to do...
i don't see them modify the whole story only for allows new player to have acces directly to the rogue/ninja, nor see them simply blow up the whole story soo far...
Can you explain what I mentioned was a retcon? Both the class and Job are about secrecy, It's not too much of a stretch to imagine these things went on in secret.
also this is an idea to get the class open from the get go, I have previously mentioned both the option to gate it by story progression and open it from the start have reasons for being used, this was an idea to find the middle ground on that. dont break the lore but allow the class to be used from the start (something SE may have to think about when tempting new subscribers)
