Speaking for myself, I don't really give a rip about the lore at all. Not that many people really care about it enough.
As long as the game mechanics are solid, I don't mind broken lore since I'm not going to read it all anyway. However, some people do care, so I would want them to fix it up later, after the more important changes are done.

The story and the cutscenes have absolutely no relevance to "what is going on".
This is what is "going on" for me in the game:
Player-driven content > dev content
- chatting with friends
- partying with friends
- killing monsters with friends
- meeting new friends
- interacting with people around town
- exploring new areas with friends
- taking on challenges with friends
- creating an optimal character build that will help me kill stuff more easily
- collecting rare items
That all has absolutely nothing to do with the current joke of a storyline the game has right now that bears no actual consequence on my day-today activities.
Even if I was concerned about the storyline, incorporating Dark Matter into the game world is going to make a couple Leatherworking quests look a little strange. Oh the horror! This doesn't impact the main storyline or any of the other stories at all.

You DO realize this game is being fixed right? You understand that it has been going through significant changes, and will continue to do so in the near future. The new team came in to fix the game, and the community gave them the go ahead in the polls.
The game is still incomplete and in a pseudo-beta status. If they had to worry about the current lore each time they wanted to change something, nothing would get done.
They can fix the mechanics first, and then worry about the sugar-coating.

And that is a prediction. I have faith in both the current team, and the community to stay on top of things. Final Fantasy isn't known for being light in its lore. Have some faith. Experience the change once it happens. Then we can all comment on it, give actual feedback, and if all is not well I am sure the dev team will continue to do their utmost to ensure player satisfaction.

Pretty sure the lore right now is pretty meaningless given the game isn't a final product yet.
