Kind of, but not really. On the technical side, FFXIVAPP doesn't alter the game in anyway, shape, or form. All it does is read the logs, compile the information available, tally and format it. It doesn't interface/change/automate actual game files (neither does a proxy or tunnel for that matter, it's just changing the route path from A to B). Now, if FFXIVAPP gave me the ability to delete Darter .dats, then yes, that's against TOS (modifications to the game files).

Maybe you should read the ToS again, or actually you should have before you accepted them:
