I was able to input my pre-order code at http://preorder.na.finalfantasyxiv.com/us and was able to redeem my 20 digit code. However, up until today, I have still yet to receive my confirmation email. Am I done?

As long as you saw the page saying that you redeemed it you are done. As mentioned earlier Square is experiencing delays in sending the conformations.
