I think it was explained by Square some point early on, something like using the flow of aether to travel between aetherytes, with anima being the energy needed to enter/use it. I haven't seen the explanation for a while, so I could be wrong.

Teleports are nice if you absolutely need to be somewhere right then and there, but otherwise I would prefer to run, use a Chocobo or Airship. Hell, if Square implemented ridable Wind Drakes (FF5) at some point later on that would be nice as well.
As far as the current system goes, I'm not really liking how teleportation is being abused. If you're going to teleport somebody to an aetheryte they've never been to before, it should only be possible if said aetheryte were in the same region. When you have people bringing new players from Ul'dah to Gridania, to Coerthas and then to Mor Dhona all via teleport, it kills the aspect of adventure and exploration.
