Often JPN exclude Elemenal because many there are English only speakers and don't know/refuse to use the strat or placements accepted by the JPN community. It's moreso that JPN (I am one) prefer to actually be able to communicate with each other for harder things like EX and Savage.
Not to mention that no one wants to be embarrassed by not being able to respond or speak in English. Also, since PF are for practice and DF for clear in JPN, communication is even more important to learn those fights.
It's also about money.. if they where ban all who used mods..( inc those who dont abuse it or show it)..
-They will lose a huge ammount of their players..and they know this..
( also it would take a lot work-hours to ban all those players)

Why would they want to completely kill off their game ? The only people left would be console players and a minority of PC players, as you said they'd just lose almost the entirety of their playerbase

Given Squeenix's demonstrated talent with networking code, I'm going to go out on a limb and say no they can't.
SE can't legally scan your PC.
They can put an obstacle up on the data though that you mine from it and every app/program leaves traces as it has to ping the server, and they can shutdown the data transmitted as well or encrypt it, so it can't be translated other than by devs and testers, that test new dungeons and raids etc.
