It still makes me go O.o when I look at Rare/EX gear that has the Spiritbond bar on it yet you get break it down as well. Not that I would but where usually most companies fail at details, SE definitely oppsied on a few details recently.
Well that's to assume that they don't have any plans to implement some sort of "materia" like aspect to R/E items.
Let's take Job gear for example, they have aspects that can augment certain abilities while equipped, so it's quite possible that they could implement special materia you can gain through R/E armor without losing the armor. For example the Fighter's Burgeonet grants
Enhances Antagonize , HP : +60, Vit : +5,
Str : +2, Crit Rate : +10
Which could equate to
Savage Might Materia I (Crit 10)
Strength Materia I (STR 2)
Bloodthirst Materia IV (HP 60)
Vitality Materia I (VIT 5)
Then a special materia could be added for Antagonize that grants the effect of "Enhance Antagonize" on the item you attach it to.
Basically they could have R/E not be lost upon extracting it for materia and for something like above the % of gaining the materias would be the following
Savage=25%
Strength=25%
Bloodthirst=20%
Vitality=25%
Antagonize=5%

As for reducing the variables of each grade from 4 to 1 just doesn't make sense, the variables are meant to be there to encourage the ones who are "hardcore" to push on to the challenge of obtaining highest tier of the grade they want. By reducing a grade IV to 1 or even 2 would reduce the "challenge" in maximizing your stats.
Also I"m not sure how well the new gear is but they have added a lot of spiritbonding enhancements into the game and from what I've experienced it appears to be even easier to max out the spiritbond so I guess it just comes down to how much gil you're willing to spend in order to obtain the top tier of each materia.
I could however agree with materia getting it's own inventory slot perhaps in a manner where it's 50 cap so you can't carry every single materia on hand but you'd still have a decent amount of space to carry materia.
