I completely agree they're pretty ugly but the rest of your complaints make little sense. I get the impression you've never seen stables in real life. They take up significantly more room and generally are rustic in appearance (usually because that's the best way to construct to keep an unattended and panicked animal from damaging itself severely and then make it easy to repair).

Price is fine - it's a gil sink and if you have a house then you can also be growing shards to earn the purchase price back within a few days.

I'd be interested in seeing examples of positions you've placed the stable in Preview mode but can't use in actual placement. You might need to place the stable first then any furnishings you want adjacent using a storage glitch due to item collision.

Certainly I won't object if SE wants to add new styles of stables (just like I'd love them to add a new 8 slot garden patch without the ugly scarecrow) but if they're going to do it, I'd want the look to at least be somewhat realistic. If they made the chocobo stables any smaller, I'd be looking for the Eorzean SPCA so I could report the owner.

If the stable appearance and size bothers you that much, don't have one in your yard. Use the stable at your apartment building or FC house instead. That comes with the added bonus of other players being able to help train your chocobo so it will gain ranks faster.

Messy mess is still going to happen with various small wildlife checking out the stable without the chocobo there to scare them off and weather conditions shifting things around (rain is very good at this and the small roof on the stable is not going to keep rain away from the bottom). It wouldn't happen quite as fast but it definitely would happen.
