Turn-ins during fates don't count towards progress however because its blocked until those finish. While its bothersome to not be able to turn in at that time..most people arent going to turn in during the fate. They're going to participate in it. I feel like this is sort of a minor thing as they can easily get in after the fate ends and people leave. I could be wrong though..just an opinion.
