Well look at soul calibur 6 with 2b as guest character. We got a ton of character customization options including 2b's outfit and hair and allowed you to fully customize her default character meanwhile Gerald of rivia from the witcher series (also a guest character) had little to no customization options aside from adding his moveset to custom characters.

Now I'm not very knowledgeable when it comes to the inner workings of licencing and copyright when it comes to IPs but I know there's workarounds that make collaborations possible. I know companies come to an agreement of what can and can't be done with said collaborations and fully changing the likeness of an owned character tends to be in the can't section of the agreement and is normally unlikely to be otherwise.

My point being is that I'm pretty sure Yoko Taro had a considerable amount of control over the decision to allow a SE owned 2B and automata assets to be fully changable as a guest character in a Bandai Namco owned game.
With that being said I wouldn't be suprised if He gets a bunch of stuff from his game packed into ours.
He gonna work yoshi p and team out of their comfort zone I promise you.
