I would say you could incorporate it into the lore quite easily. When I think of the changes that will be happening with version 2.0 I imagine of the game "Shadowrun" where the whole 2012 thing turns out to be a change in times and magic redeveloping in the world which causes people's appearances to be changed because of this change. So basically people who were once human are now orcs or elves etc.
How this can relate to XIV I would say that if our players still have a connection with crystals then when the resonating change occurs the crystals we are aligned to resonate and cause us to reveal our true selves. While our old selves may have resonated as a male Roegadyn when we open our eyes to this new world we realize that our true form was that of a female Lalafell.
The way you can place it into the game is when you log onto your character you'll be given the message of "A change has occured in Eorzea altering the reality you have percieved. Do you wish to look through the mirror to reveal your true self?"(If you wish to change your character's appearance click yes otherwise click no, this is your only time to change your character so if you choose to continue you will not be given the option again)
Then upon recustomizing your character you could have a little CS showing your old charcater and a crystal leaving his body, at that point your old body becomes an outline of what you use to look like. The crystal then begins to resonate and vibrate until a flash of light appears showing your new form followed by the message.
"Your crystal has awakened your true self to this new world etc etc".
Since I"m guessing the main issue is you don't want people to suddenly just change who they are, you want a reason behind it, so if you're trying to figure out a flavorful way to do it I would suggest something of the above to make it fit into the story lol.
