Actually, I did that part not too long ago and she compliments your skills as a possible addition to her Shinobi no matter your class (I was a White Mage).I know that Yugiri will mention your Ninja skills around the battle to capture The Ivy, although I don't know what the requirements are (I did that fight as a Ninja). Also, if you go to most Guilds and ask the What is an X? question after you finish the level 30 class quest you'll get a different response than you would have earlier.
If you haven't unlocked NIN (not ROG) by the time of the quest she'd comment about your potential in ninjutsu and encourage you to try learning it. I've leveled ROG and unlock NIN before going in for that quest but did the quest as SMN to check the difference. Sure did, she noticed my character's movement as proof I've studied ninjutsus and was happy that I studied her homeland's art.
If you've leveled WHM to at least 50 (mine was 52 iirc) when you do HW quest "Lost in the Lifestream", Raya-O and A-Ruhn will recognize you as a fellow White Mage. Likewise, when you unlock Amdapor City dungeon both NM & HM they determine that as someone's been entrusted with the soul crystal of A-Towa-Cant you are qualified and obligated to check the unrest within the old city.

Alternative dialogue doesn't care about what class you're ON, it cares about what classes you have available, GC ranks obtained, sidequests done, etc. Technically you are still a ninja when playing a white mage... you just have drastically inappropriate equipment for the job.
