How would you, as a FC leader, prevent this from happening, other than only giving permissions for anything to yourself?If they have the permission to take items from the company chest, it's not stealing. FC leadership should be more careful with permissions and/or recruitment if disappearing stuff is becoming a problem.
Edit: Okay, I might have been trolling a bit. But the point is that the permission settings are there so that this kind of stuff doesn't happen. The leaders are to blame if someone empties the chest etc.
And how can you be sure that one day you won't be tempted to take out something, just for yourself, something that someone else put in for the entire FC?

By giving permissions to take stuff only to select few people and perhaps use some chest pages as "free for all". To minimize possible damage, I'd transfer at least the most valuable assets to more restricted pages periodically. If the most trustworthy people turn out to be thieves, the FC probably wasn't meant to last anyway. If there's no trust between any members, sharing things is probably a bad idea to begin with unless it's mostly worthless stuff.
The problem isn't completely unavoidable but the damage can be minimized.

Isn’t that what it’s all about? A matter of trust? If you trust your members, there is no problem granting them the permissions to put things into the FC Chest and allowing them to take things out of it themselves.
However, people can betray that trust. There are multiple FC leaders who have been burned because they put too much trust on their members, resulting in people robbing the FC Chest and then leaving the FC as fast as they entered it.
Like people said before, the FC Leader is the one to decide who will be able to put stuff into the FC Chest and if they are allowed to take things out of it as well. If the FC Leader grants too many permissions, chances are they will get robbed. If the FC Leader grants too little permissions, chances are that the members of the FC won’t trust its Leader.
So, the main question would be: When can we say the FC Leader has granted too much or too little permissions to its members?
The answer that that question will most likely change per person. Mainly because of their “Rank”/Position within the FC.
How much do you trust your FC Members or your FC Leader when it comes to managing things like the FC Chest?
Do thoughts float around in your mind that people might not be so honest/trustworthy about the contents of the FC Chest? If your answer to that last question is “Yes” and you are an FC Leader, you’ll want to consider tightening up the permissions of the FC Chest. If you are a member of the FC and you feel like your FC Leader is the person you don’t consider to be trustworthy, don’t put your stuff into the FC Chest (and consider looking for another FC).
If you can’t trust the people you play with, be careful with giving them a finger for they might take your entire arm.
To steal is still a crime which deserves to be punished. No matter how you look at it. You can point your finger to the FC Leader, saying that it was his/her fault for granting too many permissions in the first place, but that still does not change the fact that there was someone who felt like robbing something and leaving nothing behind, except for an empty FC Chest.
Was it his/her fault for putting too much trust into someone (s)he barely knows? Probably. But, it doesn’t have to be someone you bare know, in order to have someone betray your trust. It could also be a result of a dispute with one of your best friends. Would you still say that the FC Leader was putting too much trust in that person?
We are still humans. We make mistakes and learn from them as we go along. We might get burned in the process, but you can always get new things to put into the FC Chest. There are other (non-material) things which can not be replaced and will be lost forever.
Decide for yourself which is more important.
It’s understandable that you’re furious that you have been robbed of the items you’ve worked hard for to collect. I would be as well if it were to happen to me. I would also wish that the person would be punished severely for it.
But, i also believe that a GM is not in the position to ban a player from FFXIV because (s)he robbed someone. In that case, a suspension would be the most we can ask for it. However, if we’re dealing with a Multiple/Habitual Offender, i firmly believe a “3-strike” rule would apply.
If your account has been suspended several times for robbing a fellow player, then you are subject to a permanent ban.

Freedom comes with risks. Having an open FC chest just means one has to acknowledge and accept the possibility that someone just empties the whole thing, regardless of any agreed "community rules." Either you accept the risks and act accordingly (don't place anything high valued in open space, accept the possibility loss) or manage the risks by limiting freedom (don't give permissions).
Be a realist, it'll save a lot of headaches.
Are you serious? SE can't correct every problem occuring because you trust the wrong Person.
What if the one, who 'steals' all the stuff was the guy who crafted/gathered most of it by himself, wants to leave the FC and is reported for taking 'his' stuff back?
Let's say I place an expensive orchestron role in the chest and fc leader sells it on the MB and puts the Gil in the chest. May I take the money from the chest? Is it mine or the fc's?
Can I report my fc-leader, if he deprived my right to loot the chest, after I placed worthy items in there?
What if I'm kicked out of a FC, while the chest is filled with stuff I gathered/crafted? Did they 'stole' it from me then?
The only rule is 'Who has permission, may take/place items from/in there', that's why there are settings.
You are if you have stated you can take stuff out of your house for personal use.
