For FFXIV, they were the first 3 primals the Allagan empire managed to control.

Also the Ascians wanted Thordan to awake the Warring Triads to start a 8th umbral era. What Kefka did in FF VI. But lucky we were able to prevent it.

The other thing to keep in mind, Ascian are always manipulating objectives for their own gains, I believe it was them who influenced Archbishop to head there when of course guess who else would want such aether to feed on, Ascians. Unlucky for them we arrived at a time when we were capable of killing at least one of them, while in their weakened state Lahabrea was consumed by Thordan's blade. If I"m not mistaken think Archbishop even pointed out manipulating us and them to weaken the Ascian so that he could deal the finishing blow, we weakened the Ascian, eliminated one, Thordan eliminated other one and guess what, only one person/group left to consume the aether.

Similar things have happened here on Earth. Though some of those civilizations may not have been as advanced, for their time they were. Its just that advanced technology that could have enabled them to "disappear". Maybe they really didn't, but again they would have the know how to not leave a trace of what or where they went, behind. Could be among us still. (insert alien meme here).

Hubris. From what I've gathered, the Allagans destroyed themselves. Some parts of the Lore and MSQ are confusing or not clear to me. The Azys La structure seem monumental and phenomenal. How can a civilization so advanced disappear without a trace. They could remain on Azys La and survive. If Azys La is intact it means the people on it could survive too just like the mobs living there. That place is just weird as it is. It looks so alien ish. That warring triad is a mystery. Are they the source of power that fuels the whole place? If they break free / die or whatever won't make the whole place fall down destroying it? Or it just a huge magical experimental flying lab / Alcatraz of some sort?
The fall of the Empire is (somewhat) explained in the Crystal Tower storyline.

Just a small correction. The Warring Triad aren't Primals, they're Eikons. They weren't summoned by worshipers, they are natural godlike beings. The word eikon was later perverted by the Garleans to be a synonym for primals, but it is actually a different concept.

Being advanced doesn't make it harder for a civilization to vanish, it just adds new and exciting ways to do it. The Crystal Tower storyline paints a pretty bleak picture of the Allagan Empire at the end of its life. The citizens either were in open rebellion or so complacent and comfortable they had decided to coast on the achievements of the past, while doing none of the heavy lifting required to keep it possible. They got so desperate at the top, they went with the radical plan of Amon to clone the long dead Emperor Xande. Which tells you the talent pool for leadership at this point was so bad that cloning a dead man was the agreed upon option. This plan had a serious draw back as it turned out, when Xande mkII decided to be a magitek Emperor Nero.
It's not hard to guess what followed was pretty much the XIV version of the Fallout game world.
They were done in with their own Allagan Hubris. They tried to use the Allagan construct known as Dalamud to channel power to their Allagan Crystal Tower, as ordered by the Allagan Emperor Xande. I believe it also caused the fourth umbral era when their allagan plan had backfired; it caused an allagan earthquake which led to the end of the allagans. Their allagan legacy still remains though through the Crystal Tower, Dalamud, and of course the flying Allagan Alys Llya as well as the allagan tomestones that we just love to farm.

Allagan Hubris. Azys Lla is basically an allagan research facility for their cutting edge advancement, to the point that it became self-sustainable in regards to the constructs, machinery and even their bio-creations (with the exception of Tiamat who more or less chose to remain there, have lost their sanity). Even the allagan defense systems of Dalamud were still very well function after the crash of Dalamud, there's no reason that their allagan faculties which are left untouched would not be functional either. All things considered I wouldn't say that it's an allagan living complex, everything you've seen tehre is more of a gigantic allagan science lab.CT's explanation unfortunately fails rather spectacularly to allow for the possibility of something like Azys Lla even existing, much less surviving 5000 years in an operational state, even though we met no less than three people who by all rights should have known about it. It appears to be self-sustaining as far as food, water, and power; has an entire functional residential complex; and more than enough in the way of tech to be useful in reconstruction efforts. And yet it was just mysteriously abandoned with no records pointing towards why.
I have a sickening feeling that either the writers for CT had no idea what they were doing (tragically possible), or the entire thing was staged in-universe to sell us a load of BS towards some later objective. I kinda want to believe the latter, but it's too soon to say.
