As proven in the some of the comments seeing people without eyebrows IS unnerving at 1st.
They had everyone who had a character created in 1.0 change their character, choice or not, via a Fantasia given to each 1.0 account holder. So, you had to change your character regardless because they made changes to each character choice in terms of voice, modeling, etc, however slight they were.If you could find the lore statement to that that would be a good read. I think because of the 1.0 to 2.0 transfer they didn't add the eyebrow options because they weren't there in 1.0. Lore is made to justify anything in game, not sure why highlanders would shave eyebrows specially when there are paint options and females have them.
That they chose to keep the Highlanders as they were in 1.0 means that it's an intended aspect of that race.
According to a member of the dev. team at a FanFest held, this is what they had to say regarding the Highlanders' lack of eyebrows:

That's false, my character is straight from 1.0. Your character started out exactly as you left him from 1.0 in the character creator. They didn't force you to change, they ALLOWED you to change because the graphics were now different. Every single visual option was available again for highlanders. I must've gotten something different, because I was forced to change/update my characters the moment I selected them.
I TOOK THEM.
The great thing about Lore is that it can be changed in an instant. Maybe a new fashion trend amongst young male Highlanders is to keep the eyebrows in defiance of the traditions of old.
There's really no reason to make Lore an immovable object, to do so can make things stale over time.
Lalafell thaums use Highlander eyebrow hairs as spell components to give themselves 20% more adorableness.
