Kind of like the NPC you get the scholar quests from is a marauder, who has only read about such scholars. I could totally see a similar deal working out with the first few Ninja quests. Then perhaps Yugiri starts to provide training only on later NIN quests.
or maybe the Ninja Trainer can be a former Ninja who has been secret living in Eorzea (probably living his or her life as a Farmer or a Merchent) because he has been running away from his past as a Ninja and the reason why we discover this person is a Ninja is because this person had to use a bit of his Ninja skills to save our character's life.
After that our character becomes the 1st Adventurer the Ninja trainer trains to become a Ninja. (Like how the Job Quest where our character is the 1st Adventurer to be fully trained as "this Job".)
(PS yes I probably watched a bit too many of those Ninja movies involving the Ninja Protagonist running away from his or her past as a Ninja and forced into becoming a Ninja again because of Personal Reasons)

...or you could just follow the lore and cutscenes and accept Yugiri is going to teach us Ninjutsu and you'll need to have a least killed Leviathan HM to train with her.

There has been no offical announcement by the developers who will be the Ninja Trainer.

A cutscene does not mean she will be the Ninja Trainer.
It only means she is a possibly the Ninja trainer.
Until we can become a Ninja and actually meet Yugiri herself and she actually trains us as a Ninja then we are not 100% certain if she is or is not the Ninja Trainer.
However, this cannot be offically confirmed until 2.4 is released and players can become a Rogue/Ninja or alternatively the developers officially announced that Yugiri is the offical Ninja Trainer.
It's OK, obvious quest dialogue = speculation, lol. The narrative is indeed broken if Ninja is acquired before it's mentioned in the storyline. There's no way Yugiri will magically appear to new players before he introduction in the main story. This is why the opposing idea is to have a completely different "trainer," because people think the devs will accommodate for the new players, which is not likely.

Are you aware that much of the post-2.0 game dialog is mutable and that they can make different players see different NPCs when standing in the same place at the same time? Prior to 2.1 many of the guildmaster/job trainer NPCs would act like it it was their first time meeting you during main story quests even if you were 50 in that class. Now in post-2.0, characters with goldsmith unlocked got different dialog when talking to the guildmaster during little ladies day, characters with any DoH unlocked got different dialog when unlocking the Ixali beast tribe quests, the WHM job trainer will comment if you have WHM and talk to him about Lost City. They are likely to use their existing tools here and new characters are likely able to play ROG/NIN through the whole story without changing your continuity. Yugiri can be the Ninja Trainer for characters who have cleared the 2.2 main story and another NPC will likely be the trainer for players who have yet to reach that point in the story.
