I'd pay real money to see a NPC say, "I'm going to go home and sleep with my wife."

My favorite is still when you are helping out the Al'Mhingo brothers in Quarrymill. You get the quest "He ain't heavy"... of course he ain't heavy, cause he's my brother....
The fishing guild master: 'I see that fire in your eyes. It burns for fish - more fish, bigger fish. It's time to feed that fire'.
There's also a man in La Noscea who is reciting terrible chat-up lines to his date: 'your eyes are like...your hair is like...and your breasts are like.... And that's when a giant jellyfish arrives.
After the FATE ends, the girl runs off, and the guy shouts 'wait! I haven't told you about your breasts yet!'

Found a few in the Halloween event: Like the great gourd.
the magic pot references a song.

Also the game of thrones reference 'For the Night is Long and full of delightful terrors'

Edit: not exactly 'funny', but it was... something xD

A "your mom" joke overheard from a pair of sailors arguing in Limsa Lominsa.
"You'll pay for that"
"But yer mum said it was on the house"

The Halloween event also references the Evil Dead films in the first two quest titles - the first one, 'Not So Evil Dead', is obvious, but the second one is a little more obscure - 'Show Me the Candy', is a paraphrasing of a line Ash from the aforementioned films had as a catch phrase (especially in the third film, Army of Darkness: "give me some sugar baby".
Also the magic pot during that quest jokingly references the line the magic pots said in FFVII when you fought them (they were invincible until you used an elixir on them).
