I'm currently in the process of preparing a reply, but it will need to be cleared by the other half of the lore team before I can post it. He's currently out of the office, taking a well deserved break, but should be back early next week. Hopefully then I can clear some things up (though, you guys are spot on, or at least very close, on a lot of issues).

This is a fair guess, and a possibility I imagined as well. The only reason I discounted it myself is that it requires too many assumptions. It requires that it is truly a primal that has awakened us (and not one of The Twelve, or even The Mother Crystal itself), that that primal is indeed Siren, that this has been planned all along, etc. If even one of those is wrong, it's all wrong.
Still, I agree - Amano's traditional style is gorgeous, but inexact as a guide to what to expect in-game.
It seems that there's a bit of overlap to be expected, anyway. Midgardsormr looks very similar to Leviathan, for instance. So yes, it could be a random mob skeleton.

I've been doing a little less research and a little more write-up getting prepared to get this all started. I think I've got it all figured out save for the Pre-ARR open ends that we're waiting for Ferne to tie-up. Most of what we've been discussing is sure to be POST-1.X mysteries, after all!
My lore projects appear to be getting off of their feet (though I've abandoned tumblr because it won't let me change font colors).

i don't mean a random mob i mean the one you see in LL CS is not the real Leviathan and that skeleton we see is him/her dead.This is a fair guess, and a possibility I imagined as well. you wont get any it's sat/sun and they don't every post on sat/sun only on very rare case that they need too pretty much there not working atm so you have to wait for monday.

It's possible that it was another entity, but everything says Leviathan to me... it's in LL, its presence correlates with treasure taken from an island said to be the mythological place Leviathan is bound to, it's heavily ingrained in Limsa's lore, and so far the only sea beast we know for sure is is Leviathan, and we see it destroy several boats with what I must assume was Tidal Wave.
Much like my standards for discounting an assumption until shown otherwise, that's just too much for me to not make the assumption until shown otherwise.

That's what it seems like, anyway. The "Old" serpent seen in the LL storyline and the "New" serpent share a ridiculous amount of features; the six things coming out of its head, two being much thicker than the others, long serpent shape with two wings, even the red trim on the end of the fins is the same. It's just that the newer one looks more... leviathan-ey.
The biggest clue for me (EDIT: which has now been discounted) is the Blacksmith quest that, in the English client, refers to seeing "the sea serpent," the German client clearly refers to him by name.

English: I'm as frightened o' sirens an' fishbacks as the next bloke...but I'd take me chances with a whole horde o' the buggers if it meant never seein' a sea serpent again.
German: Sirenen oder Sahagin ... wenn du mich fragst, ich würde keinem der beiden gerne auf See begegnen ... obwohl das immer noch tausendmal besser wäre, als der Seeschlange oder Leviathan als Häppchen zu dienen.

We also know that the sea serpent appeared some time ago - appearing in our echoes, not our realities. The story goes that the ships of Limsa drive it back to the depths, which fits with this line which mentions him by name in
It Kills With Fire:
"Hah! Those wooden-headed tree fondlers will have to do better than that if they hope to play the thalassocracy! All know it was our own Company of Heroes that slew Leviathan, and it's plain the Gridanians seek to supplement their feeble ranks with allies who might feasibly contend with a primal."
