This isn't actually a problem. Quite a bit of the game has moments that account for whether or not you've made certain choices, and at least one piece of optional content—Eureka—has a big decision near the end that determines whether or not an NPC from that story is alive or dead. And while the Baldesion Arsenal bits of the story merge those two endings together (the character lives, but the benefits of their sacrifice remain in place), it's clear that the developers don't intend to force anyone to play that content. Because of that, Ejika Tsunjika (the aforementioned NPC) can never really be used in even optional stories going forward.
They could easily have given us the choice to walk away from Zenos and leave him for dead at the edge of the universe. And while, yes, he would technically still be alive, it would be in the same sense as Ejika Tsunjika. Only with the possible caveat of "if he returns, dead Zenos needs to be explained away".
Besides, this isn't some strict black and white dichotomy, where the WoL is either "a perfect goody two shoes who can do no wrong" or Son "threw a senzu bean to Cell" Goku. My WoL is a murderer, a recovering alcoholic, and an all around miserable person underneath the mask of "Warrior of Light"—and what love she does have of fighting comes from a desire for intimacy and rapport, not challenging herself. Yet I believe she would've walked away from Zenos, simply because she values her life and her future too much to throw it away for one "really good fight". Especially because it was Zenos—a man she holds no love for whatsoever.
And if that's a mistake? if Zenos turns out to not be a man of his word, and continues to be a threat in the future? That's just proof enough that the WoL is a flawed character.
