The 90 minute timer is accomadate the time needed to clear the dungeon. Along side any circumstances that may increase the time it takes to clear: Such as wipes,afk party members, Disonnects, Member replacement, and as Liam pointed out people loitering around in the dungeon. Last part you want your character to loiter around picking their nose, then do it in some place like Limsa. So you have a captive audiance as you dig for valueable treasure in your nostrials.
