I didn't find anything odd about the scene. Interdimensional travel has been said to be impossible but obviously it's not, so figuring out how to do it is a challenge she's willing to tackle when there's spare time.

That's how I saw it. She knows inter-shard travel is possible now. Of course she's going to work out how to do it. Especially because she has a reason to want to come back. Whether it's platonic for her or romantic, she's close to Runar.

I've finished 5.5 MSQ, but when I go to The Empty I see Thancred and Urianger there. If they can hop between worlds then why not Y'shtola too.

Because you haven't completed the Eden raid storyline. Canonically the 1st and 2nd parts happen before 5.3. The final part happens after.
