I'd be surprised if Bozja ends up tying back into the MSQ, mainly because this of all side content, is designed to be purely optional. They even have a completely separate method for obtaining relic weapons.
Eureka never tied back into the MSQ and I doubt it will. So I think this is what we get as far as Ivalice goes.

If it does have importance to 6.0 storyline then it may still remain optional but just provide additional dialogue and change some dialogues to reflect that the player took part in it or finish the Save the Queen Storyline.

Of course the more affecting special dialogue options and cutscene changes maybe exclusive to those who finished Save the Queen storyline.
