The actual answer is that he was a good chessmaster, until the dementia caught up with him.To be fair, 5.3 revealed that Elidibus only thinks he's a chessmaster, and was instead just very confused the entire time, so it's possible that Elidibus holding Unukalhai (and possibly Cylva) in stasis is less part of some grand plan, and more "it seemed like a good idea at the time".

I guess we should just be thankful he remembers to not only grab them from the 13th, but to also put those two into stasis. Then remembering to popping them into their proper worlds and time points. Which I guess brings up the question on how well did the unsundered understand the time difference between shards and what not? As Emet seemed perplexed about how G'Raha managed to turn the Crystal Tower into a time machine. Also how safe is it really for soul and mind aether to just float around in the rift? Since it read to me that any time Emet was there trying to nap he ended up very tempted to just drift away into nothingness.
That was more just Emet's arrogance about how he was technically the tower's real creator and so didn't think it was even possible, something he created being repurposed in ways he never believed could be done, (he outright says "I know every one of this tower's secrets"), and thus, could not comprehend exactly how these 'lesser creatures' managed to turn it into a machine that could transcended time and space.
He was an Unsundered Ancient, one of the last surviving members of that "pinnacle of civilization", who had the very powers of creation at his fingertips... and yet... had no idea how a big lump of crystal could be sent across Shards back in time, and that fact would have frustrated him to no end (hence why he shanghaied G'raha away, it wasn't just bait to lure us to Amaurot, but to try and learn from G'raha exactly how he did it, the secret how the Crystal Tower became the Crystal TARDIS.).
Of course, he never did find that secret - we defeated Emet before he could wrest that secret from G'raha, and besides, G'raha wasn't talking anyway.
It had nothing to do with the time difference between the Shards, that was just a handwave by the writing team to explain away potential contradictions as to how long ago the Flood of Light was stopped and the length of time G'raha could establish himself in the First as the Crystal Exarch not 'lining up with the current setting', so it's really something that shouldn't be thought about too much.

True, it is at least with the tower Emet being arrogant, but with Cyvlla's placement onto the first would be either a lucky shot in the dark or they know a little about how time difference between shards and whatnot works. Obviously some of all of this is the devs hoping we don't think too much about this so they can continue to use the 13th as a oh hey this happened cause Allagans er we mean the void.
What do you mean, "proper" worlds and time points? Their proper world is the long-lost Thirteenth. They've been deliberately placed by Elidibus in foreign shards where he wants to mess with events and is manipulating them into doing his dirty work.
I don't see the relevance of the time difference, although if the Ascians are spending any amount of time moving between shards then they probably notice that it varies. In any case, they don't need to account for the fluctuations - they just want to bring the First into a ready-for-rejoining state "now" and will hold it there for however long it takes to get things lined up on the Source side of their preparations.
It's not time travel, it's just a difference in how many days have passed on each world over a given span of time.

Do you really think early in their career Braiden would have been convinced to not only allow Unhakalhi to tag along but also to fight? The boy was very unsure of his skills when we were dealing with the warring triad. If Elidibus just popped her on the 1st without any thought about the time difference then you'd think there'd be a legend of some lady who never seemed to die or age. She would have to either move a lot while keeping her skills somewhat up or go into hermit mode.
There's no "proper time" besides a point in the Ascians' plan where they needed someone to play a part. They do not have control over the flow of time and they cannot see the future. They are working on their plan here and now, which is getting the First set for rejoining and then keeping it there until they can set off an equal calamity in the Source. The time difference doesn't matter. They are working on it "now".
Sure, he probably kept her in stasis until the point where they needed a pawn to manipulate, but that's not some cosmic "proper time", just the point where she got used.
This seems to be exactly the case - she was placed in the First a hundred years ago and hasn't aged since, although the reason is unclear and it may not be anything to do with the time flow.
In any case it's not something Elidibus would necessarily plan for. Does he care what happens after as long as she fulfils her purpose? Is she a conveniently long-lived pawn that they would keep manipulating to serve their purpose of keeping a careful balance of near-flooding Light?
In any case, Elidibus seems to have neglected her entirely in the hundred years since. The plan she was part of has been abandoned, and she has been left to fend for herself. Just a tool that has been tossed aside.
graha mentions that time doesnt match up 100% between shards, what seems to be 12000 years on the source could be a magnitude longer or shorter from other shards perspective.
it could even be a thousand thousand years from wherever the ascians hang out when they arent causing problems on purpose
Yes, but the Ascians can't plan for it. They are not outside the flow of time. They cannot calculate where they need things to line up across shards. They just have to work on their plans here and now, and adapt the plans if the time difference is shifting in ways that don't suit them.
