It's not bad design. You're just not the target audience. Systems like this tend to be for solo players who are so averse to groups that they'll entirely avoid the content or even quit the game over it. This enables them to get through and see the story without threatening the incentive for socialization and group play among players with more ordinary and mainstream approaches to the game. The other major example of this that I know of is in SWTOR, and that one is actually more punishing, as it doesn't allow you to get boss loot or (I think) XP on top of being slow.

This doesn't address what happens after you complete the MSQ though. That first thing you said is fine. You can get through the story without a group. Okay. But what about after that? What's the point of the level system, forcing you to do the older dungeons multiple times to be able to do the later dungeons?

What is the value added to the player for this system existing as bad as it does? i.e., why would a player want to do it?

Typically you do dungeons for experience. But this is clearly not a good way to get it.

I don't think the NPCs should have to be leveled at all. While it's necessary that the system be slow and inefficient, leveling the NPCs is pointless and just makes the system less valuable. However, they at least buffed the NPC XP so that they should be able to level side-by-side with a single job without issue instead of needing two jobs per set of NPCs.

it's not as terrible as you claim. 30-35 mins no queue dungeons that you can afk in whenever you want is very convenient for some people.

it's also mechanically more engaging than most FATEs.

some people can also use it to practice playing certain jobs.
