The Ala Mhigans instigated a war against them, after all, long before any of the nonsense with the Garleans or the Mad King occurred. The Stormblood Bard Job Quests provide a good view of what this resentment looks like when it bubbles to the surface.

The Eorzeans don't feel a lot of kinship with Ala Mhigo, and while the better among them are willing to lend a hand regardless, there's nothing like that kind of bad blood with the Domans.
As others mentioned, the Autumn War was a century ago and only really affected Gridania directly - the other nations merely rallied behind Gridania to drive them back. The resentment towards Ala Mhigo comes mainly from Ul'dah because that is where most Ala Mhigans ended up settling, and that contempt is mostly fed by Ul'dah's wealthy elite (and by extension, using Ala Mhigans as a typical scapegoat for the commonfolk to blame <insert social issue of choice here> on them, as it is in real life. They basically hate Ala Mhigans simply for being poor, as they treat stateless refugees from the Calamity and later the Domans exactly the same way. Contempt because of long ago belligerence is just a convinent excuse for single-minded arrogant greed and elitism on the part of Ul'dah's ruling plutocrats, it's as simple as that.
