Maybe? But that's IX, and the moogles in this game have a wide variety of pom colors.
Aside from the Mogglesguard, who all have different colors, the forest-dwelling moogles all have red-orange poms and the ones that dwell in the Sea of Clouds all have pink-purple ones. This is all but stated to be a phenotype divergence created when the Sea of Clouds was isolated from the rest of the world. The Mogglesguard's aberrant colors are most likely a consequence of Good King Moggle Mog XIIth's influence.
... and I would again put forth the idea that they serve no real biological purpose but attracting mates. They have wings for flying!

As Cilia said, pom colour seems to be tied to tribe rather than gender here - and genders are indicated by their naming patterns.
From the Beast Tribe Naming Conventions:
Having hidden themselves from the people of Eorzea for so long, moogles remain one of the most enigmatic of the realm’s beast tribes, and so very little is known of moogle language, moogle behavior, or moogle biology, for that matter. What has been determined is that females will have often have forenames that begin with P, whereas males will have names that begin with K.
