There are too many reasons to get rid of them. Chief among them, aside from story continuity purposes, is that Yoshida wants to break away from the old design of any class doing the missions and make it for battle only.

It'd be awkward to have several missions, an NPC summary of a year's worth of updates for the SUE events, then the 2.0 quests.

The main scenario is part of the SUE events. There's no reason for them to exist in 2.0 if the whole purpose of 1.x is to be a one time experience. There always is back story, and that's the what we're seeing now.

Think of it more like XI. What we're experiencing now is comparable to the events leading up to the Battle of Tavnazia we see in the opening cinematic. So when 2.0 drops, everything in the current main scenario will just be the back story to the 2.0 main scenario. Current players will have experienced it first had while new players will have the story filled in as things move forward, just like we all did in XI after starting our adventure having seen Tavnazia destroyed.
