I'm all for Lilies affecting PoM & oGCDs taking effect the instant they are pressed. Animation delay can get really annoying...
And that Swiftcast makes any spell also oGCD.
DRG: Move the damage buff on Heavy Thrust to Impulse Drive then remove the skill Heavy Thrust completely.
Tanks:separate cooldown for aoe aggro grabbers.
DRG: Move the effects of the second combo to the main combo rotation free u those three buttons for other abilities. Might as well you're 123 90% of the time anyways.
WHM: Stoneskin back please , bit more damage from stone , and for the love of god raise 2 or raise 3 ala older ff games where you can pre-emptively have a reraise on one char that disapears after 400 seconds or raise an ally with full health.
I'd change Throwing Dagger to make it more useful. Right now you'd only ever use it if you couldn't get close to an enemy and Mudra was on cooldown, and even then 15m isn't that big a distance...
If we're talking actual Ninja skills though... Hellfrog Medium, into something not a frog :|

AST: What Tsumdere suggested, remove the damage reduction on Lightspeed. I would also like to give it another DoT spell too.
BRD: Give Straighter Shot's proc a sound when it activates. I think BRD's pretty much perfect otherwise. >3>
BRD & MCH: Give them an aggro dumping ability so they don't have to waste Tactician and Refresh.
MNK: I would revamp the Fist stances: I would turn them all into 30 second buffs you had to rotate like BRD's songs, Fire would still increase damage, Wind could increase Crit Rate, and Earth could lengthen your Greased Lightning's time by x%. I would then condense the Riddle abilities into one button and its effect would change depending on your buff: Riddle of Fire would increase your damage even more, Earth could still restart your Greased Lightning's timer when damage, and I don't know what to do about Wind. I would also make it so Brotherhood's 30% Chakra gaining effect extended to at least physical-abilities, if not also auto-attacks.
RDM: Does Embolden really need to decrease by 20% every 4 seconds?
Still leveling these last two:
WHM: Instead of Divine Benison using up all of your Lillies, let it use up only one. And let Presence of Mind be effected by Lillies too. (Also, give Fluid Aura its damage back.)
SCH: I would remove Silent Dusk from Selene and give her a new support ability (or split Fey Wind back into two abilities that effect Spell Speed and Skill Speed).

All tanks: Remove rampart as a role action, and give each tank back their individual defensive CD that was removed (e.g. Shadow Skin for DRK). There is never ever any circumstance to remove rampart for something else, it is always going to be used, thus defeating the purpose of it being an 'optional' role action.
^ This. Silent Dusk is absolutely useless and detracts from Selene's appeal.
As for me, I'd like the tether for Aetherpact to be longer. I might actually start using it more if that were the case, as right now my macro'd faeire heals about just as well and I'd like not to have to worry about my target running too far out of range if they aren't the tank. Just a small quality of life change that would make my life ultimately a lot easier.
PLD: give them back access to CNJ spells (yes I know Cure was pretty useless post 50 or so, but for low level content it was invaluable). As it is Clemency is gained so late that for most of their career now a GLA/PLD is basically now reliant entirely on external healing or popping potions for solo content, so returning the ability to equip CNJ spells would make things so much better (look how many newer players are complaining how ridiculously difficult the level 30 GLA class quest now is because it was designed with the fact GLAs were able to equip Cure to heal in mind originally for instance).
WHM: bring back Stoneskin! Maybe give it a buff that increases it's potency the higher your level is (like, 'Stoneskin II' or something).
