An issue wherein issuing the Engage order would reset squadron members' cooldown time

The problem is people had to resort to this because the AI is terrible. Jobs weren't using their skills. Arcanist is pretty useless.

So they fixed the Engage exploit but left the bad AI in place.

I've never used the engage spam yet have almost no problems running the dungeons with the squad. The AI seems pretty damn intuitive to me, with tanks running to pick up any mobs I accidentally get enmity on & turning them away from the group for tank busters etc. Definitely more intelligent than a lot of players in my experience.

Run a single Wanderer's Palace and fight the last boss. You'll see the terrible AI in full effect.

Why would you run Wanderer's Palace in the first place? It has the lowest Tomestone yield of all dungeons ever, and you get better experience from Stone Vigil.

Well, to be fair, it does have a higher tomestone yield than Stone Vigil.
