Doesn't food become decoration after it's used up? I mean it's supposed to stay look the same but not interactive.
Haven't had this problem in a small house and I have tons painting and food, but spread out.

Unfortunately not. As Acilith said, eaten food usually leaves you with nothing more than an empty plate. However, it still counts as interactive.
I just put down 10 Starlight Dodos in the FC house to test this out - furniture disappeared.
I ate them all (the things I do for science!) and the rest of our furniture still didn't display correctly.
Once I removed the empty plates, everything popped back into view.
As to not having the same issue in a small, personal house, I guess you simply don't have that many interactive items. In a medium to large FC house with all the bells, crafting stations, never-ending journey etc, as well as vases/flowerpots and food, it's very easy to go over 39.
