The main reason they can't remove the pre-class system from all the jobs is because of Lore and the story that are tied into them. That is the only real reason they will remain because in the end this is an RPG and story/Lore is life.
They could very easily progress the class into the job from a story point of view while removing the mechanical aspects of it (soul, etc). The only one that would be a problem really is arcanist.
