In Norse mythology, Sleipnir (or "Sleipner" which is his proper name) could fly, so I'd say it would make perfect sense to turn him in to a flying mount.

Coming from someone who is cool either way on whether Sleipnir flies or not (Cause Twintania = Best mount)...It's still Friggin Painful when people ask for a good reason why it should fly, and Often enough I pray that individuals like Miles, Morzy, or the individuals that gave them their "likes" just sincerely don't know about Sleipnir in this Franchise.
Mythology aside, It has been shown in the Franchise itself that Sleipnir can indeed Fly. He's not running on an invisible road, and there isn't strings in the sky holding them Up...Sleipnir caaaan fly, so having Sleipnir fly in content that allows flying actually makes things more accurate, Unlike a friggin Adamantoise flying which doesn't even make sense within it's own franchise. Have not been shown to fly at any point in the franchise, and if it did and Im just not aware of it, Im pretty damn sure it's not by rocket propulsion. The ONLY reason that thing flies because its a joke. Is that a freaking better reason as to a mount flying ?
You people want reasons as to why Sleipnir should fly ?
- It Cost actual money to obtain. I brought Sleipnir without the ability to Fly during content where flight was not possible, and thats completely Fine (for me personally). That crap won't look appealing in the least for those that come in where it flying is a necessity. At the very least, not having it fly is not good for the product itself. " Oh snap Sleipnir!! wait what it can't fly!? ". Yea they will probably have some people who still buy it because come on...it's Sleipnir, but it could be better.
You all already established that this isn't a good enough reason though so I'll take it another step further.

Rather have that Sleipnir remains as it is. Find it one of the best and fun to ride mount in the game.
As it looks, it seems that the upcoming Pegasus mount is based more on Sleipnir, than on the current horses, so maybe that mount is the answer of SE/Yoshi for a request of some for a flying Sleipnir mount.
It was added in as a Japanese pop culture reference to Gamera, a turtle similar to Godzilla. It would be like a US video game making a reference to Bugs Bunny. In the Norse myths, Sleipnir is able to fly through the air, and the gap where the world tree lies. Surprised they haven't already have this in yet.
The mount (The Flying Adamantoise) is the Joke! Im not joking or trying to make a joke T_T. There is no form of foundation for that mount to be flying outside of that Pop Cultural Ref, nothing within this game nor the previous games in the Franchise (Please show me othewise as I have no problem being wrong. I want to be corrected if there is evidence that exists saying or showing that Adamantoise are capable of flight in this manner, or even flight in general). This Topic isn't about the Turtle though, but is used as a reason (Things that makes no sense and no business flying within the FF Franchise) vs Something that actually have some form of foundation for being able to Fly, but does not *YET*
