Tried Diadem yet? There's a whole island full of dinosaurs and a pretty awesome reference to one particular one from VI.It's funny how a single bossfight in the middle of the game is harder than every single fight that comes after it... and unlike the Capra demon, there's no way to cheat your way out of fighting, either.
As for enemies... Dinosaurs, mostly. They're in a lot of other FF games, particularly as wandering elite enemies in FFXII. It's a cool design.
Infact I'm pretty sure Dinosaur Island is a reference to Dinosaur Forest from VI.
Anything that increases the burden of knowledge, honestly, having more interaction between its and our abilities.
First to come to mind, though:
Briareus/Adamankary/Murussu
Darkside/Nightwalker/Angel Whisperer
Blade Dancer/Veil Dancer/Amduscias
Borghese/Kamui/Demon Knight
Io/Gamma
and just for kicks, Intangir

I believe atma weapon is different from Ultima weapon but I could be wrong.
Would be interesting to see if they could incorporate this team of oddballs from FFVII's final dungeon as a mini-boss somewhere; they had some... interesting abilities if both were alive.

Atma really is meant to be just Ultima Weapon, but they weren't able to fit the name in Roman letters in the English language version (hence why a lot of things in FFVI were creatively renamed, like 'Fenix Downs' and 'Carbunkl'.Although it's still possible I guess that the FFVI version might show up somewhere as a failed/prototype version the Allag made.
