It's probably the same thing. It's...the simplest and most likely explanation. If one person in this exchange (either the CCer or the CCed) is lagging, it can cause a stun to apply a few seconds in. Now imagine if both people in the exchange are lagging at the exact same time... I can imagine a stun applying in the last 3 seconds or so in that case. Badly timed lag spikes would be able to cause this.
So, yes, it's very probably lag on the end of either, or both, players.

This latency crap also happens with other things. For example: Just had a match where I Fetter Ward -> Shoulder tackle -> LB on a summoner. However, even though he got stunned, suddenly he popped out of LB range and LB was canceled. In log it said "Target out of range, lb canceled". He was clearly standing right next to me, the LB got interrupted then he popped out of range. But still, he got stunned. Had I killed him we would have won too lol.
I have also experienced being attacked by a nin on a open field. But I couldn't see or target him until I was killed, then, suddenly, he popped out of nowhere lmao.
In PvE content I don't experience this much lag, if any at all. Even during raids. It's like the lag is waiting for me to PvP haha!![]()

That's probably because, in PvE, the lag is all yours. Only you can lag (well, I guess there's server lag, but that's an entirely different beast).
In PvP, there's double the lag potential: both you and your current opponent(s) at any given moment could lag, separately or at the same time. So, of course, you're bound to find lag "events" much more noticeable and common in PvP.
