We already know that the instant travel is temporary as it was confirmed multiple times and that further down the line we might get the choice to either fast travel or actually ride the airship for events/quests etc.

In this rep response he just confirms that this will apply to boat ride as well as Chinook told us above:

That sucks, I personally enjoyed the riding of the ferry or airship in FFXI. It really felt like it added life to the world. Sure it may have been time consuming but it also provided a break to hit the kitchen or something while waiting.
