So no, you won't have your stats. Maybe you'll get to skip the "kill x mob with your shitty weapon" quest.

I'll find it pretty insulting if that's the case. Baiting people to spend millions on the Novus questline only to reset the secondary stats back to default will almost feel they are mocking relic quest users. But we will see.
