I kind of hope that she turned back to try and aid the Scions. The Archons are key allies to the Warriors of Light. Perhaps Hydaelyn said 'Leave and they will all die'.
One of the biggest criticisms that Minfilia has is she doesn't do anything. I think that is wrong but this situation offers a chance for us to see her use skills we haven't used before. Do remember she survived being hunted before and she grew up a refugee in Ul'dah. Next time we see her she may have switch back to Ascilia to hide herself and be searching for the location of her friends. Out of all of the Scions she could very easily changer her look and disappear into the throngs of the Ala Mhigan refugees. Her father was an important member of the Ala Mhigan resistance. I wouldn't be surprised if she had people she knew she could approach as Ascilia for aid.
Its also give us a logical way to learn the location of any surviving Scions.
She was but she was hunted because of her father and because she had the echo. Its the reason she changed her name to Minfilia. F'lhaminn taught her skills to help her survive and form the Path of the Twelve which later merged with the Circle of Knowing to form the Scions of the Seventh Dawn.
