I thought the 1 million limit was sensible when the game was launched. Most players hit 50 with 250k or so I think. Even then the 1 million limit is a bit low, but at the time new gil came overwhelmingly from non repeatable quests and enemies in dungeons didn't drop gil (though chests had tin and maybe bronze allagan coins). With the amount of gil that they've pumped into the system these limits are absurdly low.

I dabble in crafting and gathering (have a single forager tool/ hat and no artisan items) and do almost no spirit bonding or other specific money making endeavors, but I've managed to buy a small house and have 4 million or so gil (and at least another 2-3 million in materials). The point is, anyone actually trying to craft seriously (or run a merc service/ what have you) will come up against these limits all the time.

I'm not suggesting that these limits be completely abolished outright, but it could easily be a veteran perk that RMT 'players' would never reach.
