Edit: I do not recall the golems leaving crystals behind, but there is one for each city-state, all of them part of a level 9 Main story quest.

Yeah, the golem and the crystal are two completely different quests.

The crystals are used in the Ultima Weapon fight. Throughout the fight the 6 crystals will appear around the players and the floor will be flooded with light. This also happens whenever a primal is removed from Ultima.

They are also used to shield you from the Ultima spell, at which point they are "spent".

A lot of information about the Crystals of Light remains unknown.

They seem to be pure representatives of their element, and perhaps contain a connection directly to Hydaelyn's power. Now, elemental aspect itself is indicative of imbalance. Wind Crystals are aether that has been imbalanced towards the aspect of wind. These crystals are powerful, but also representative of imbalance, and imbalance leads to Umbral Era and Calamity. By collecting all of them and bringing them together, I believe what's happening is that you are harnessing the power of creation, but as one, in balance - thus truly serving interests of The Light against The Darkness that seeks to destabilize our world further.

If I read the scenes correctly, Hydaelyn leads you through the events that enable you to acquire them with gentle nudges here and there to stay on the right path, and then, once you have them, she empowers you to harness their strength while she defends you. They give you the power to overcome the Ultima Weapon, she shields you against its worst attack, and then they empower you to drive out Lahabrea.

The Water Crystal that people are discussing now comes from the LV5 quest where you're introduced to your local Scion; Chasing Shadows (Gridania), Lurkers in the Grotto (Limsa Lominsa), and Underneath the Sultantree (Ul'dah). The enemies are treants, goobbue (with nearby bogies), and vodoriga, respectively.

Of course, that means we must look at the overall pattern...

If the Fire Crystal comes from Ifrit...
And the Earth Crystal comes from Titan...
And the Wind Crystal comes from Garuda...
And the Lightning Crystal comes from the Sylphs... who are associated with Ramuh...
And the Ice Crystal comes from the Stone Vigil... which by way of the Dragonsong War is associated with Shiva...
Then the Water Crystal should be in some way tacitly connected to Leviathan.

As for the purpose of these crystals.. I believe they were what was used to expel Lahabrea from Thancred's body.

Well yeah I get that that they are ultimately used for that purpose, but what exactly is their function supposed to be and why does your character collect them?

Reread the thread, we're talking about the six crystals that your character finds during the course of the main story in 2.0, not the ones that can be found and picked up anywhere and everywhere. :P
